Basically if it spawns without mods and not with them, then it's definitely a mod that's causing the bug. If you’re really desperate there’s always the console. The command event ancrel.4020 gives you the rubricator and tells you that you have defeated shard. I'm playing in Ironman, so I can't use the console.

The Drake has high armor and no shields. I was able to kill it with a 20k fleet of corvettes and plasma cruisers only. Just have enough corvettes to use as cannon fodder and the cruisers will nuke the drake easily.
